I want to do this for a Scottish ale but I'm sure it will cause a significant difference in the calculated IBU's, among other things, if I pull a gallon off pre-boil and add it back late. I haven't found a function in BeerSmith to specifically account for this; is it there and I'm missing it, or if not, any pointers as far as simulating it?

There is nothing in BeerSmith to account for losses during a side reduction.  I typically pull the wort (I do BIAB so it is all first wort), boil it down to a syrup and then add back hot water to redissolve the syrup, bring to boil and add back to the main batch at flame out.  The difference in IBU calculations due to the lower wort volume is well within the error range of the calculation vs actual realized IBUs.
