I've been using the software for a year, but want to improve my ability.
When I find a recipe on the cloud, or on the net, rather than download it, I like to input all the ingredients myself, then see if all the IBU's and ABV's etc tie up.
Then since I brew double batches I have to scale it up..
What is the best way to do this?
I usually pick the option to keep the colour etc the same as the original, but when I do this it tells me something about my brew set up profile .
Should I not pick that option?  What is the difference?
 
The best way to do this is to use the 'scale recipe' feature.  If you do not change the equipment profile when you adjust the batch volume, beersmith will cue you to make sure that you didn't mean to change the equipment profile to something more suitable to the new volume.  If you select to keep the colour or bitterness the same, it does not matter.  Just plow through it and tell the program 'yes' to continue.
