From Briess
6-Row
More husk than 2-Row Brewers Malt making it well suited for high adjunct brewing
160 Lintner (conversion Potential)
2-Row
Smoother, less grainy flavor than 6-Row Brewers Malt.
Slightly higher yield than 6-Row Brewers Malt.
Slight lower protein than 6-Row Brewers Malt
140 Lintner
The bottom line 6-Row has a grainer flavor and has more husk materials. The other factors are close enough that it won't make a difference for most homebrewers.
6-row: More bang for your bucks i.e. to make cheap beer (BUd Miller etc), quality of the grain less homogenous during malting
2-row: more homogenous malting, more quality oriented
Conclusion: as a homebrewer stick with 2-row as a base malt.
