I use my brew kettle as a HLT. Below the spigot sits 1.8 gallons. I could just leave that water there when transferring to the mash tun and consider the evaporation a wash, but since my boil-off is typically 1 gallon I would have extra. Does the boil-off rate accept negative values?

No,
But you could probably add it as "top up water" instead since it is effectively added after the boil?
