I typically siphon down to the trub level which varies based upon how many ounces of hops I use. Does beersmith have a variable trub amount based on hop additions?

Not automatically.

You can adjust the "Loss to Trub and Chiller" within the specific recipes that you have additional loss.

The best way to handle this, IMHO, is to have a file of base recipes that you copy to the brewlog. That way, the average loss you have stays in recipe, if you want to repeat it, then the log records the rest of the readings of the brewday.
