I've added misc Whirlfloc to my boil with 5 minutes but it is listed as item #4 in between my two hops 60' (item #3) and 15' (item #6), I've tryied changing the whirlfloc time but the item # does not change, sorry if I am doing something stupid ...

Is the second hop additions set as an aroma addition? That would make BeerSmith assume you want to steep it, post boil for 15 minutes. Change it to a boil addition and it should resolve the issue.
