Batch Size Definaton

Trying to sort out low efficiency and low gravity results and thinking my equip profile might be wrong.  I use 2 keggle for boil and mash, and cooler as a hot water tank, and corny kegs forced carb.  When considering the batch size in Beersmith profile, should this be the amount into the fermenters or post-fermentation into the corny kegs?

In BeerSmith, the batch size is defined as the volume into the fermenter.
Recycle your grains, feed them to a goat!
