When measuring final gravity, my beer often has some carbonation and it seems like that would throw off the hydrometer reading. Am I correct?
 
not enough to matter.  Give the hydrometer a spin and  run with what you get.
 
It would if you were re-carbonating in a keg, otherwise there should be an insignificant amount in solution.  Perhaps you just have some surface tension bubbles hanging on.

I let it sit for a bit and stir it around to get the bubbles to dissapate.  Once they're gone you can get a very accurate reading, but bubbles or not .001~.002 of a point isn't going to make a huge difference.
